Exploring in the ocean, he came across a giant cephalopod.
海の中を探検していた彼は、巨大な頭足類に出くわした。

come acrossは、「偶然出会う」「思わぬ形で見つける」という意味です。例えば、「図書館で面白そうな本に偶然出会った」のように、何かを見つける、特に偶然に見つけるという意味合いが強いです。

類似の表現としては、「stumble upon（偶然見つける）」や「encounter（出会う）」があります。
